How to de-install an old version of Unity

Question

I have two versions of Unity installed (4.6 and 5.3).

Now I want to de-install the old version but, in Windows "Programs and Features" it only lists the 5.3 version.

What is the proper way to do the de-install? If I just remove the application folder won't that leave other folders and/or registry entries?

Go to your installation folder. Then execute Editor/Uninstall.exe

As Unity shares a lot of files between each installation, sometimes manually removing an old one can break a recent one.

When you install a recent version of Unity it will attempt (or ask you) to remove the old installation. This is the preferable method as the Unity Installer knows best what needs to be retained.
