FPS Controller Auto Movement

Hi guys, i need help with something.

Basically, i use FPSController from Unity 5, and added a crouch function to it. (I divided the collider height by 2, and to stand it back, i multiply it again).

But i need the FPSController to be able to move automatically, like after a certain condition, the FPSController will be moving from point A to point B. I tried using animation, but the crouch function won't work. I also tried using navmeshagent but i can't seem to get it crouching either (It can get down, but cannot stand again).

Any idea how should i do this correctly? thanks.
