Strange rotation problem importing from blender after scaling

This has been driving me and a coworker insane for most of today so I hope there is some insight here as to whats happening. Also, this doesn't seem to be the same issue most people have with importing Blend files.

The simplest way i can explain this is with the following images.

In Blender(2.74, but seems to happen no matter what version), create 2 cubes side by side on Y axis. Not sure if axis matters though.

Save it as a blend file and load it into Unity (using 5.3.2f1)

It looks correct and axis matches Unity just fine. Now in Blender, go to edit mode and scale one of the cubes and then save. Go back to Unity and all is still fine.

Now.. Back in blender, delete the unscaled cube, leaving just the scaled box and save. Now in Unity, the axis is not correct anymore..

If you undo Blender and save again, the axis is correct again. Extremely confused as to whats going on regarding the scale messing up import? Anyone have an idea? About half of all our assets are coming in with odd axes and we arent sure how to fix them.

If I use 3DS Max everything seems to import correctly no matter what, so as much as I'd rather use Blender, I need to stick with Max for now.
