Prefab is halfly inside another object when spawn. How to set position right?

Hello! I have a problem with calculating position for the GameObject for spawn (instantiate). There are: 1) cube. 2) room with floor and walls. 3) user that's clicking mouse. Cube has rigidbody and collider so when I spawn it at the point of user's click the cube is halfly inside the floor or a wall and physics pushes it away.

Point of click == Cube's center. So it spawn halfly inside another object.

The question is how to calculate position for spawn in a right way?

Good day.

When you Instantiate something, you can assign it in a variable to modify anything you need, for example the position or something in a component...

For example lets instantiate a GameObject as a child of a Object Called "TheParent", and move it to localPosition (0,0,0) of his new paren, change its material, and change a bool variable inside one of its scripts:

 GameObject NewObjectInstatiated = Instantiate (prefab, TheParent.transform) as GameObject;
 NewObjectInstatiated.transform.LocalPosition = Vector3.zero;
 NewObjectInstatiated.GetComponent<MeshRenderer>().material = newMaterial
 NewObjectInstatiated.GetComponent<MyScript>().MyBoolVariable = true;

Yes, I know that I can store freshspawn in a variable. But the question is how to calculate the right position but not how to change it as in general.
