You can set to false the value of repeat if you want the fill to stop repeating. But, if you want to stop the fill at its current state, you will need an additional boolean and use the onClick event to set it to false;

 public Image myImage;
 public float speed = 2.0f;
 public float waitTime = 5.0f;
 public bool repeat;
 public bool running;
 
  // Use this for initialization
  IEnumerator Start () {
      while ( running && repeat ) {
          yield return ChangeFill (0.0f,1.0f,waitTime);
          yield return ChangeFill (1.0f,0.0f,waitTime);
      
      }
  }
  
  // Update is called once per frame
  public IEnumerator ChangeFill (float start, float end, float time) {
      float i = 0.0f;
      float rate = (1.0f / time) * speed;
      while (i < 1.0f && running) {
          i += Time.deltaTime * rate;
          myImage.fillAmount = Mathf.Lerp (start ,end,i);
