Ragdoll hierarchy mess

I have set up a ragdoll model from an imported maya fbx using unity ragdoll wizard and it works fair enough. However there is slight issue when i try to manipulate the ragdoll runtime via code, Not with the simulation itself but with the hierarchy...Essentially i move the ragdoll but the parent hierarchy stays put...I know it's supposed to do this, SO my question is how do i set it up properly?

At the moment it is as shown below and i move each individual component that makes up the rigid body...I have A rigid Body On player but applying a force to that does nothing and when I Apply it to the components that make the rigidbody it acts as it should but the Player...the uppermost part of the prefab...stays still.

Another question what is the best way to detect a collision with any part of the ragdoll?

Player ->Root

-->LeftHip --->LeftKnee

-->RightHip --->RightKnee

-->Spine

etc.
