Lightmap atlas packing inefficiencies

Currently i am running Unity 4.1.5f1 and when i bake lightmaps the atlas is very poorly packed. This was not a problem in the prior version of Unity, but i am unsure what number i was running.

Without changing any settings or geometry the lightmapper took the single 1024 image and split it into two partially filled 1024's.

Any help would be greatly appreciated, i don't have any idea what i could fix!

Did you ever find a solution to this? I'm experiencing the same thing in 5.1 in a few scenes and the only workaround I can find is to reduce the 'Scale In Lightmap' to a point where it all fits but still wastes a load of space.
