How can I apply rotations to a humanoid model?

I have a project where I'm getting a list of rotations from a json file. I need to apply the rotations to an Avatar.

Currently, I'm applying this to a human right arm that I made out of sphere's for the joints and cylinders for space between the arms. Needless to say, this isn't attractive.

The models that I have looked at aren't on my concordant system. ie. The X axis goes from the should to the elbo vs the Y axis going from the shoulder to the elbow.

I'm at a loss as to the best approach on this one. Any ideas?

ps. I'm both manually setting joint positions and using the old animation system to get things where I needed them. I haven't used mecanim and I don't have time to learn it for this project as I'm very time constrained.
